Hi. I'm new to Techsoup but excited to have access to this community and its resources.
I would love to hear from you (any and all) about your recommendation on which cloud-based project management software is best for a newly created 501c3 that is still gathering startup funds, will have 3-5 initial users and then people who we will want to be able to access and update certain files but not be full-users.
I'm looking at a bunch of them including: Asana, Microsoft360; Domo, MS Project, TW project and Podio. The software ideally would be super user-friendly, easy to export and upload files, have substantial file storage at the base/lower level accounts, good project setup and tracking.

You need to decide whether you want software that supports (a) traditional project management with such features as tasks and task dependencies, work breakdown structures, and plan vs. actual comparisons, or (b) simpler, task-collaboration. If you're interested in the former, consider Zoho Projects or Teamwork Projects. For the latter, Podio (super-cheap for non-profits) or Basecamp might be good. I've used Zoho Projects and Basecamp (for different purposes) and while I liked Zoho I wasn't enamored with Basecamp.

Regarding your list, MS Project is a desktop project management product that does not support collaboration or file sharing. Office 365 (you wrote Microsoft360) is not project management software.
